The Sixers won the toss and chose to bat at ANZ Stadium, where they posted 7-117 after rain reduced their innings to 16 overs.
In reply, the Thunder lost dangerman Chris Gayle to a rare duck in the third over on Sunday.
The big-hitting West Indian's premature departure cued a top-order collapse that fatally undermined the Thunder's ability to threaten.
Gayle went attempting a huge slog off Brett Lee, but he managed only to dispatch the ball skywards, leaving Nick Maddinson to take a good catch running backwards at mid off.
Smith followed for a duck on the first ball of the next over, trapped lbw by Mitchell Starc.
Starc then removed Ben Dunk's off stump with his next delivery to be on a hat-trick.
Jason Floros avoided becoming Starc's hat-trick victim by dispatching the subsequent ball to the boundary.
He would go on to make 15 runs off 10 balls, but Starc struck again to dislodge him in the sixth over courtesy of a perfectly executed yorker.
Floros returned to the pavilion leaving the Thunder 4-29, but the arrival of heavy rain forced the covers on, and soon lead officials to bring a premature end to the match.
With the Thunder's run-rate strangled by such a regular loss of wickets, the Duckworth-Lewis method handed bragging rights to the Sixers in the inaugural Sydney derby.
The washout left Thunder opener Usmain Khawaja stranded on 11 not out.
Earlier, the Sixers made a solid enough start through Michael Lumb and Moises Henriques, but they struggled to gain any real momentum following a lengthy rain delay in the second over.
Lumb fell for 15 shortly after the resumption, caught behind edging a Luke Butterworth delivery.
First drop Maddinson could only add three runs before he was caught at long on by Butterworth attempting a slog off the bowling of Fidel Edwards.
Maddinson's was the first of four wickets to fall in the space of four overs, a sequence that threatened to leave the Sixers with no chance of posting a meaningful total.
Henriques (20) went next, skying a Sean Abbott delivery to Butterworth at mid wicket.
Smith matched Maddinson's tally of three, and was undone after facing just four balls.
The Sixers skipper attempted to drive Gayle down the ground, but could only loft his shot straight to a grateful Khawaja.
Dominic Thornley followed for a diamond duck two balls later, run out from the non-striker's end after Ben Rohrer called for a risky single.
Rohrer redeemed himself by getting the Sixers' innings back on track.
The left-hander plundered 38 runs from 24 balls, a crucial contribution made in partnership with wicket-keeper Peter Nevill.
The pair put on 48 runs for the sixth wicket, dragging the Sixers from 5-47 to 6-95.
Rohrer departed after being caught by Scott Coyte at mid off from Abott's delivery, and Ian Moran was bowled by Coyte in the next over.
After weighing in with a useful 24, Nevill finished unbeaten alongside Brett Lee (six not out).
It would prove to be more than enough after the heavy weather set in, securing the Sixers their third victory from five matches played.
The Thunder meanwhile have two wins from five outings.
